The museum was opened in 1871 and since then has changed several names - it was the Ministry of Education and Museum, and Tokyo Museum, while in 2007 has not acquired its present name. In the late twentieth century and the beginning of this century, the museum has gone through modernization. Its main building was declared cultural heritage of the nation, it is now the Japanese gallery, there is also 3D-cinema "Theater 360". The new museum building is open global gallery. Before entering the museum installed a figure of a blue whale in full size.

Six floors of the Global Gallery talk about the evolution of life on earth, the laws of nature, the origin of dinosaurs and species diversity. Separate sections are devoted to the development of science and technology, and representatives of the animal world. The garden is located on the roof of the gallery, rising about 160 species of medicinal and aromatic herbs, and there are sun umbrellas, which are disclosed at the approach of man to them. In the gallery, visitors are free to hold or get a physical experience into an interactive timber.

Japanese gallery is located in the former main building, built in 1930. Here's what was the Japanese archipelago during the Ice Age, you can see a collection of minerals, meteorites, fossils, learn about the animals inhabiting the islands of the archipelago, to find out what were the agricultural equipment with. A separate section is devoted to the role of rice in the life of Japan.

3D-cinema "Theater 360", which is located in the same building, was handed over to the museum after the end of the international exhibition "Expo-2005", where it was first presented to visitors of the pavilion of Japan. This spherical seamless screen with a diameter of 12, 8 meters. This size was chosen: the figure - about one millionth of the diameter of our planet. The number 360 in the name of cinema is the viewing angle. The audience in the cinema in the center of the sphere, and its dome movies projected on the origin of the universe, dinosaurs and continents. Four of them were created by the museum staff.
