The history of the botanical garden dates back to 1588, when the University of Siena for the first time began to grow medicinal plants - if it was located next to the hospital of Santa Maria della Scala. In 1756, a field activity of botanists has grown up to study the entire natural history, and already in 1759 under the direction of Giuseppe Baldassarre in the botanical garden began to cultivate rare and exotic plants. In 1784, Grand Duke of Tuscany Pietro Leopoldo had a university reform, which resulted in a short time the collection of the garden increased many times, including by income from abroad. In the first published document mentions 900 species of plants, including those imported from around the world. In 1856 the garden moved to its present location, where in the early 20th century, was built by the institute's establishment. In the 1960s, the garden area was doubled.

Today, Botanic Garden is located entirely within the city walls of Siena, taking the hilly territory of the valley of San Agostino. Its main collection is classified according to the taxonomy of plants: each type is given a separate small portion. On the so-called "agricultural area" grow fruit, olives and grapes Chianti. Also in the garden there are three greenhouses with a total area of ​​about 500 square meters where you can see tropical plant species, a collection of succulents, arranged according to the country of origin, carnivorous plants, and the main types of citrus fruit grown in Europe.
